“nr” is for “nuclear ribosomal” as opposed to “mt” “mitochondrial ribosomal.”

It is not a critical matter in everyday usage. I just formed a habit.

In Amanita (and in other genera), nrITS can fail to produce a sequence. In fact so can its neighboring gene nrLSU. If you go to the bother of linking them together, at least you get two tries (of course, it adds cost). I’m trying to build up a set of sequences for Amanita that I hope will preserve the meaning of names if people completely abandon macro- and microanatomy. A bucket list project.

Also, I think we’re losing something when we abandon details. People might say (for example) that the beginnings and endings (the motifs) that define the nrDNA genes are always the same and they’re too much bother to list in GenBank. Number one, they are not always the same. Number two, science doesn’t usually advance by throwing away data.

These are not a widely popular view. But I like to look at details.

Sure, I’ll be patient. Can you share the reason you went with an LSU sequence test?

Also, I am unfamiliar with what the “nr” refers to before the primer. Can you educate me?

All the sequences derived from material of A. castellae are (and will be) publicly posted as quickly as we can put them through a review and deposit process. When that process is completed, we post a link to the GenBank sequence page for the posted data.

The GenBank links for existing Amanita castellae links are posted near the top of the technical tab on this page of the Amanitaceae Studies (WAO) web site:

At present there are two nrLSU sequences and one nrITS sequence already availbable. I will takes us a week or two to get the new sequence’s accession number which is a delay that is almost entirely in our shop because of the availability of busy people who are needed for the quality control stuff.

How very interesting — and wonderfully validating for a pair of “citizen scientists” taking up fungal surveys of the neighborhood late in life. We have a few other intriguing finds that we are pursuing, but this is the first one to come to endpoint of insight.

We have obtained an nrLSU sequence from this material.

The sequence is a good match for the previous sequences we have obtained from A. castellae. It appears there are 7-8 character positions that will yield ambiguous responses or alternate between two character states now and then from sequence to sequence. We only have six collections so far that have yielded the set of sequences in our cluster that we are calling castellae. Perhaps, with more samples, we will be able to say whether we are dealing with more than one taxon or not. Thank you again for sharing more puzzles.
